siRNA Sequence Selector (Clontech)

What you can do:
Generate candidate siRNA sequences.
Highlights:
  • Enter either the target ORF sequence or a target accession number (RefSeq and GenBank are accepted) and a list of candidate siRNA sequences will be generated.
  • The following criteria are used to select the candidate siRNA sequence:
  • Sequences of length 19-bases downstream of all AA dimers are selected
  • If the selected sequence contains any base-pair repeats of length 4 or more it is rejected
  • If the GC content of the selected sequence is less than 30% or greater than 70% it is rejected as a potential siRNA
  • If the selected sequence contains a GC repeating region of more than 7 base-pairs it is also rejected.
  • Note that the tool does not perform any sequence similarity searches to ensure specificity of the siRNA. A link is given to the NCBI Blast server enabling the comparison of the suggested siRNA with sequences from the organism of interest.
